I suspect you needed a full alternator due to a deeper issue than the VR. I can't explain the weird electrical issues except that I've witnessed similar results after the battery was disconnected. From the numbers you show I agree the alternator is not performing up to par. Like most cars in the last 4 or 5 decades, the E46 alternator has a replaceable voltage regulator. You do know that is a left handed thread. The old rule doesn't apply.

No help on the fan shroud. It does not cross to a E30 or E39 shroud

Nice work! Removing the intake manifold is fun. On the Ti, I bet mine has been off 3 or 4 times in a years time. Every time it is back on something else goes south. I don't think you can see the knock sensors with smoke and mirrors. Replacing them without removing the manifold is a job best left for...
